It seems that you are using INI file for configuration, not the default Registry.
Check https://winscp.net/eng/docs/ui_pref_storage

As the documentations says, the "Caches" cleanup is available for Registry only.
With INI file, you can remove the SshHostKeys section manually from the INI file.

How to clear cached host key

I am running WinSCP version: 5.19.1 (Build 11552) and wish to clear the cached host key.

I follow the instructions described in: https://winscp.net/eng/docs/ui_cleanup#caches
but I do not get the option "Caches"; the 3 option displayed are:
Cleanup application data
Data
[ ] General configuration
[ ] Configuration INI file
[ ] Random seed file

So how do I do it?
