Automated File upload to Azure Web service

I have been trying to find a secure way to automatically upload files to an Azure Webserive. The scenario is as follows.

Ths customer uploads files to a IaaS VM. We then upload those files in the Azure Web service overnight. This stops the client doing anything they shouldnt on the main site. I do not however want the passwords to be viewable, ( preferablly encrypted)

Thoughts?
